Phylogenetic inference programs

Hundreds of computer programs are now available for making various sorts of phylogenetic inferences.

  • NONA: Developed by Pablo Goloboff of INSUE, NONA (Noname) is a Windows-based, command-driven program that analyses data sets using parsimony. It is free to download from its website. You can download the keys to register your copy for free.

  • Winclada: Written by Kevin Nixon of Cornell, Winclada is Windows (thankfully) mouse-driven program that is used in concert with other programs like NONA or Hennig86. It allows one to easily construct data matrices and transfer them to another program for analysis, and then analyze and manipulate the output trees, among other things.
